For a reflowable book, the best font size (text size) for the bulk of a book is 12pt, because Jutoh won't actually output any font size for this size - it's taken to be the default size that an ebook reader will present before the user has fiddled with the settings.

Fixed layout books should use pixel font sizes in proportion with the pixel page size that you have chosen.

You shouldn't be explicitly setting the font size as you write, using direct formatting. Instead, it's best to use named paragraph styles, such as Body Text, Body Text First Indent, Heading 1, and so on, where the font sizes are set within these styles.
